I think you are right. Wasn't he running from the law at some point?
I guess I need to go back and watch the first 3 eps again.
The sense I had was that Peter had a shady past, but not that he was a killer. And he may think the shapeshifters aren't human, but that doesn't mean they're not thinking, feeling creatures.
I'm pretty sure they established that it could be an effect of the machine, altering Peter.

I think Walter said that Peter's interaction with The Machine had "weaponized" him, and that's why he went on the shapeshifter killing spree.
