The sense I had was that Peter had a shady past, but not that he was a killer. And he may think the shapeshifters aren't human, but that doesn't mean they're not thinking, feeling creatures.
I'm pretty sure they established that it could be an effect of the machine, altering Peter.
I wonder if it's the serum he drank in the milk last week.

You mean that the serum had a similar effect to whatever thing it was that Walter took that made him more chimplike?
I think Walter said that Peter's interaction with The Machine had "weaponized" him, and that's why he went on the shapeshifter killing spree.
