This may be a silly question, but I notice that when I go to change my profile it lists all of the threads that we've had (under subscriptions). Does this make a difference in terms of our database? Should it be pruned?

Yep, makes sense. The list you're seeing does include a bunch of older threads, but not all of them -- if you look closely, for instance, you should see that the oldest Natter thread there is #10. They disappear from that list as they get archived and removed from the site.

Well not canonically, no, but this is transformative fiction.

It is possible to be subbed, practically speaking, to closed threads, because it's not good to yank natter #319 out of your reading list just because you missed a day and we're on natter 372.

Archived threads, though -- those are gone off all lists.

It's better to unsub from closed threads once you're done reading them, because the searching for "read new" will be quicker that way. But it's not something we can automate.

As far as I knew, there was only one Istrata option up for use -- did I miss something?

Basically, the timing on the archiving is more of a determining factor.
