Where in space will the penguins be located?

At first they'll be in low earth orbit on training missions. Later some will move to the Earth-moon L1 Lagrange point, as this makes it easier to travel to the moon or other planets.

How will penguins have to be modified to survive in space?

At first penguins will be unmodified and wear space suits. Later, some will have their DNA altered so they'll have thick skin and won't need space suits. This will prove very controversial, and will in fact be responsible for several wars fought on earth.

No, the penguin astronaut corps will be self-selecting for atheist penguins, as the religious penguins will refuse to be in space on Sunday.

Some might want to be Penguin Pope, but it's unclear whether this is an elected office.

eta: Note that being an atheist does not preclude a penguin from becoming Penguin Pope. The reasons for this are also unclear.
