Yes. He told her when he was a teenager, the night he left home.
Back in '87 they used this to good effect by revealing that Lana was a Manhunter sleeper agent that knew Clark's identity and was prepared to use it against him. I thought it was the most effective of the Manhunter reveals. (Partially because it really was Lana, and not some robot duplicate as was the case with Commissioner Gordon and the Great God Pan!)

Okay, I just read that Krypto will make an appearance in an upcoming Smallvile episode. That hurts my brain, no matter what the explanation.
