I just watched the first two seasons on Netflix. Despite knowing about the Observer (Michael Cerveris! Who knew?), I have yet to spot him once.
One of the pleasures of rewatching old X Files episodes is the parade of appearances by actors before their big break. Baby Bradley Whitford! Baby Mark Sheppard! Baby Lucy Liu! And I just watched an episode the other night that had a baby Jewel Staite in it. That was unexpected.

Rayne, if you read the Trivia link for each episode on IMDB, it tells you where he appears in each episode. and during the first season Fox had him turning up on other shows, like American Idol, in the audience or on the sidelines during NFL games.
