And it's not half a thing, when Inara asks him to leave, that she knows in a way that he loves the ship more than he loves her, that he's going to choose the ship every time.

You aren't wrong. I don't think he is, either, loving the ship as well as what she represents - freedom. And more than that, a home for his chosen family.
