Didn't Tony Stark already do that when he fixed Pepper? Are we to assume that Iron Man 3 hasn't happened yet? Are we to assume that Fitz-Simmons together are as smart as Tony Stark?
Isn't it not just Extremis, but super soldier serum and everything that they know of that makes supers, so nothing from before would work?
For that matter, am I to assume that the T-1000 is as good an espionage agent as Romanoff? Because I don't think so.
He's a more convincing fighter, so I'm willing to give him credit.

I enjoyed, and definitely agree with this:
I mostly didn't like Secret Agent Guy, but the bit after Coulson shot him up with the truth serum made me think that I could come to like him.

"It's like magic. But it's science" was good. "You're the bad guy and I'm the hero" seriously hurt. Loved the truth serum gambit, very clever. The round all-purpose spy gadget thingy from the beginning was very cool.
