In a five-player game, there are 10 loyalty cards. 2 are You Are a Cylon." We each got a card at the start, and we'll each get a second card at the mid-point.
Also, if Baltar's in the game there's an additional Not a Cylon card. And if Boomer's in, there's an additional Not a Cylon card. But each of those characters get 2 loyalty cards each at one point (baltar at the start and Sharon at the Sleeper phase I think).
So it's possible that no one is a cylon now, but someone (or ones) will be in the second half.
Also, if you have one of each, you are a cylon.
And just as a side note, each cylon has a different special power.

That would be the other way to say it.

Ok! Everyone now has their starting cards. I've shuffled up the Destiny Deck too. There's just one last thing to put on the board: You start under attack! The six sectors around Galactica contain the following:
Sector 1: 1 Basestar, 3 Raiders
Sector 2: Empty
Sector 3: Empty
Sector 4: Civvie A, Civvie B
Sector 5: 1 unmanned Viper, Apollo
Sector 6: 1 unmanned Viper

OK, recall I am a newbie in this, so, like all newbies to games, I'll be asking advice for the first bits.
Asking advice: Since my character is a pilot, it would stand to reason I should launch in a viper since we are under attack. But, in the series, Boomer wasn't a viper pilot, but a raptor one. A raptor isn't much on fire power. Should I head to the hanger deck and launch in a viper??
Also, just for clarification. You (BillyTea) say:

Your first call is correct. Apollo is out there in a manned Viper, and there's an additional unmanned Viper. (It's not really unmanned, it's just being flown by someone unimportant. We should really call it a redshirt Viper.)

Excellent. Just want to make sure all boards look the same. Any advice on the launch ships? Or are you leaving it to players to advise?

I should really leave it to the players to advise. BSG is, essentially, a team game; it wouldn't be good to create the impression that I'm assisting one team over the other. (Especially when I can actually see what's coming up in the Crisis Deck.) I will certainly help out with any rules questions, and can potentially state your options. (You can email me privately with questions if you want.)
On which note, thematically you're correct about Boomer. She can pilot a Viper in the game, but while Apollo and Starbuck both have special abilities that improve their Vipering, Boomer's special ability helps in scouting the Crisis Deck. Your skill set goes both ways. You get two red cards, which contain options relating to Vipers, but you also get two purple cards. Low-value purple cards let you use your action to scout the Crisis or Destination deck (in addition to your end-of-turn ability). High-value purple cards make die rolls easier, which would let you turn the die roll for a successful scouting mission into a guarantee.
