Correct, your civvies are safe from nuclear conflagration. Apparently nuclear missiles are higher-precision weaponry than Pegasus' guns. Using the Cylon Fleet option in Pegasus gives you nukes that can destroy Colonial ships too.

The Treachery had to come from Boomer because none of us have a Treachery card, but the other negative card is Leadership, and we all draw Leadership. I have a Cylon Detector but don't know who to detect. I suppose I have a one in three chance of getting it right if I just pick one of you at random.

No, the Admiral's nukes have a chance of destroying civilian ships. Though Cylons can get nukes, specifically "Inbound Nukes".
Anyway, I have COs and everyone passes on SPs. The Admiral is undaunted and fires anyway!
Die roll = 8! Admirals don't need no steenkin' SPs! Basestar and 3 raiders are destroyed, and Christmas is saved!
However! Firing a nuke into a sector with a civilian ship sees Cain facing charges of reckless endangerment. Her cries of "No, they never hit civvies! See, I rolled an 8!" go unheeded as someone, somewhere, declares:
