Yes, totally alter-verse. McKay had run into another Sheppard in still another alter-verse. He explains it a bit to John, when he talks about how differently things had turned out for the other John (I assume because that John's renegade rescue during his time in Iraq didn't end up killing a bunch of people when the copter got shot down like it did in the detective John's world). And I don't even think that other John he's talking about is our John - the McKay from the show last night isn't a version we've seen, I don't think.

Speaking of, I loved the Radek and McKay scene.
