Possibility: River has to kill the Doctor. It's in her programming. So, Real!Doctor comes up with a plan to use Flesh!Doctor to fulfill that imperative, so that she can be done, and move on with her life. And that is what we saw at the top of the season.
Now, I want to go back and watch all relevant episodes since the beginning/end ( depending on your perspective). I still don't know how the damn Silence fit into the whole thing.

Nate posited that the Silence & the Flesh are differently adapted versions of the same fundamental being. The example he gave was of a lizard species where one group were trapped on land and another on water and each adapted to their new environment. Fundamentally the same creature, but different due to evolution.
Whether that turns out to be true or not, it's still a pretty clever take.

DW ep 7: Huh! This is one I'll definitely have to watch again. I love that Rory is the good man, except if that means that River kills him. And I really liked the reveal of "Melody Pond" becoming "River Song". And I would totally watch a spinoff about the Victorian-era Silurian detective and her awesome girlfriend. But I was sad that Fat Gay Anglican Husband got killed, and also that we never saw Thin Gay Anglican Husband again. (Was it Anglican? Or maybe Evangelical? Something. I can't remember.) Anyway: now what???
