That one guy stuck in the past never got home. Or, he hasn't yet. In that same episode, Abby & Connor got stuck in the past, too (though a different one)--they spent a year in the Cretaceous dodging velociraptors and stuff, and finally found Helen Cutter's (the evil ex-wife) anomaly-remote, and opened the anomaly to come home.
In the meantime the entire agency has been revamped as a public-private partnership, with Siddig el Fadil coming in as the computer tycoon on the private side. They've gone more military, with new weapons and (purportedly) better security procedures (although that's already pretty questionable).

i'm in the middle of my Farscape rewatch. the Look at the Princess three parter is still some of my favorite eps. however, i'm really itching to get to season three because it's definitely my favorite.
All good questions, bonny. I'm hoping the writers are better at these long-term arcs than they were in previous seasons...
Are there new writers as well as new cast?
The new Primevil has Siddig el Fadil? Oh man, I need to figure out a way to watch!
