Yeah, the bullets all stack in the clip, and then the clip slides into the gun.

I was about to say the same thing about sheet-wrapped sleeping people on teevee.
Automatics are superior to revolvers because you load the clip with bullets, and then can have multiple clips (full of bullets) to load into the pistol. There's always one in the chamber and ready to go, though. So pulling the clip doesn't completely disarm the weapon.
Dean tapping the clip on the gun is just something JA came up with. He may have missed loading it once and somebody thought it looked cool, and now it's become his trademark.
