Some of the supplemental material on the BBC Torchwood site (which is pretty cool) indicated, IIRC, that Owen was stripped of his license for questionable activities with patients. Or something along those lines.

I think Lisa let her in, because the team had fled by that point, after leaving Lisa to be eaten by the pterodactyl.

Because they're badass.

I don't know that they're secret, exactly, because the local police seem to know that they exist. What people probably don't know is exactly what Torchwood's mission is.
