I think Sylar killed Candice and took Nathan's place sometime after the explosion. Peter said that Nathan lied and told everone that Sylar exploded to protect Peter. I don't think Sylar would do that.

I don't think Jessica and Niki were integrated. I think only Niki remains. I think Jessica is really "gone."
perhaps Jessica sacrificed herself to try to save Micah, and only Niki was left (either physically, or in the sense that Niki knows that Jessica would be dead, so she is)
Also, why hasn't Peter absorbed the Haitian's power?
because the Haitian would block his absorbing power?
Hmm, I wonder if the Haitian’s power is conscious, so Peter could sneak up on him and absorb his power. Or whether it’s constant, so the Haitian suppresses it around some people.

Molly, D.L. and Candace, and as Sylar exhibited two of their powers, it's clear that they were killed sometime after Future!Hiro got them to safety.
Putting aside the question of when Sylar got the ability to impersonate others, because that will totally make my head hurt, when futureHiro went to HRG he said he wanted the ones he had turned over. Based on the later conversation HRG had with Matt, I'm guessing HRG turned them over to Matt? Which is how Profit!Sylar got their powers?
ETA: Is it wrong that, while I totally want them to save New York and all, I really don't want to lose out on the possibility of a second season with scarred!badass!Peter?

I'm assuming that they were some of the "dangerous ones" that Bennet told Matt about, and they got delivered to Pres. Sylar like lambs to the slaughter. We don't know anything about Molly Walker yet, right?
Until the Sylar reveal, I thought that that was Candace helping HRG, I guess I was wrong about that. Was she anyone we know?
My goodness that was a very enjoyable episode.
Eta: I know! Maybe if the only way to save NY is to have Nathan fly Peter somewhere else to explode the trauma of that will make him all badass and black duster clad...

I just went back and looked at the credits and I think it's Hana helping HRG. Which makes my brain hurt less since it means that Candace could've been killed by Sylar somewhere along the line.
