Except Nathan flew out of his convertible when he didn't want to and without thinking about it, but Peter couldn't fly without concentrarting on it.

I think Vortex is right. I think at the beginning though, Peter had a different time harnessing his newly-gained powers than the others. Their natural powers (healing, flying, etc.) bubbled up in them, and the power that bubbled up in him was the power to suck in other people's powers. Controlling/harnessing the use of those was something he needed to learn to do. At first, he did it by focusing. Now he's used to having them.
