Claire's powers don't make her dangerous on her own, but she IS the reason Sylar is now unkillable, which is as good an argument as any for keeping her locked up with the rest of them.
It's purely her luck that her bio and adoptive dads are the ones in charge of the project and don't want her in jail.
Maybe it's the freakiness of how straw-yellow her hair is now that make them too scared to take her down despite her Two Dads protests. (Otherwise, I'm quite liking this proactive, not-so-stupid Claire).

I like the black and white for the memories. Nathan especially seems to belong in the B&W color scheme.

Peter's currently using Nathan's power, so it could easily be him.
The speed with which the government troops are tracking down people who've made no phone calls and left no paper trails is requiring more suspension of disbelief than super powers or a well-thought-out plan from Peter.
Pretty sure it was Peter, with a smoke bomb he grabbed from Noah's locker.
I also have to say I'm surprised that a Petrelli-led government operation has been even this successful. Plane crash, Trikki escape, Matt rescue and everything.
