The crane shot when Jon* arrived was, I think, the biggest practical (rather than digital) bit.
Also, the Wolf Unit apparently wanted a piece of the bloody eye action.

Kit's ankle was broken for most of last season. Like, the jump into the pool in the cave? That was a stunt double, due to him being unable to physically do it. He could "run" a few steps by the end of filming, I think.
