Just in case you didn't already know this: the best (really the only one that matters) boat tour is the one sponsored by the Chicago Architecture Foundation aboard Chicago's First Lady. And not just because there's a full bar on the boat.
I took that a couple years ago—it really is an amazing tour.
I took one of those tours (it left from the boatslip at the base of the Michigan Avenue bridge--is that the same one you're talking about, Laga?), and had a great time.
The Geoffrey Baer tour shows on WTTW (PBS) had the origination in that tour, IIRC--Baer is a docent with the Architectural Society, and the first of his specials was the boat tour. They've redone that boat tour show in the past few years due to the extensive amount of change that's happened on the river since that first special back in the mid-90s.
