When using phrases like "I wonder..." etc., should the sentence end with a question mark?

No. You wouldn't put a question mark at the end of "I asked him where my wombat is" either. It is a fact that you wondered.

I could see putting a question mark at the end in dialogue, but even then you need some other punctuation. Like: "I wonder, have you seen my wombat?" Sort of Wodehousian.
