Here is a thing.
Many Browncoats would like to live in a world in which Independents are the good guys. We sense that people who have accepted indoctrination into the mainstream are dangerous in their numbers, even if they are sorta lame as individuals.
Then I get pissed.

The thing about Kaylee is that she is just honest and true. Killing her would be like torturing a puppy. Which would, at the very least, limit your market.

Except for Jayne, this is a do-the-right-thing kind of crew. It wasn't about politics, it was about compassion and truth. And I would argue that Kaylee and Wash are the most compassionate of the bunch. Even moreso than Book.
The people who cared about the politics weren't in the movie. They just hired the Operative.
