Tep, the burned part comes in with the fact that it seemed like there was this very cool, overreaching arc being built...and it all kind of fizzled into a hand wave hand wave thing that made many of us suspect that they never really had a clue where they were going with it in the first place.

They were, but they reneged. He's back. (But thankfully in such a way that Sydney is as sick of him as the audience is, and not shy about making it known.)
There have been Rambaldi references in the past couple of weeks. . . but then they've also brought back Sark and Anna Espinoza.
42 is also the number of Mulder's apartment. Which was, itself, an HGTTG shout out, I believe. But still, there could be layers. I expect if they were trying for an X-Files reference they'd work 1013 in there somewhere instead.
