LeN, none of the sidebar threads show up in the Message Center, even if you're subscribed to them. (But they will be in your "read new" list, if you navigate that way.)

Terminology problems. Only subscribed threads will show up in the "Discussion Threads" column of the Message Center. However, threads in the "Site Administration" column will show up in the Message Center whether one is subscribed or not. It only makes a difference when hitting Read New.
[eta] Message Center is the page, not the center column. The site administration threads never appear in the center column unless a stompy actually moves them there (like the closed Bureaucracy threads).
Gotcha. I think of message center as everything I see on the page, hence my confusion.

I made my latest Amazon purchase through the Buffista affiliate link currently in existence. I would continue to do such things on a regular basis (I've been rotating between TWoP and tvshowsondvd.com, when I remember).

A parser that is looking for a particular list of domains in a post can easily fix the link up so that it inserts a certain referer-id into that link, without disturbing the other request data appended to the link.
The ethical thing is bugging me a bit, about that. I suppose a message like "Your Amazon link has been fixed up to give the Buffistas a commission." could be appended to the post, to assuage that concern.
