I'm not so sure the dissolution of the tribunal will be that tidy for Adama. But as the commander, he was in his rights to tell them to leave his ship. Gets them dismissed, but also leaves the members with a mad-on toward Adama that has at least a chance of echoing back.
As for Galactica!Boomer, she is in a pretty solid deep cover situation. I'm reminded of the situation Talia Winter was in on Babylon 5 where she didn't know she was a plant until she was activated. She'd been cooperating with her controllers the whole time, though more as a source of espionage than physical sabotage.
