Would it get rid of it? My read is that once it comes up, it will keep getting shuffled back into the deck no matter what. That's its power, right?

It will get reshuffled into the deck, unless a basestar or civilian ship has been destroyed before your next jump. All other crisis cards that you've already faced will not be shuffled back into the deck.
