I'd be most concerned about the burned transmission fluid. Was the fluid too low for a while? or did something else cause the burning? Does the transmission currently shift OK? Do you have to drive through the mountains?
Automatic transmissions baffle me. (I just have a basic understanding of their opperation.) I think I'll get a book and learn how they work.

I would tend to think it'd be OK to risk it. You'd definitely want to check the transmission fluid level on a regular basis during your trip.
If your mechanic recommends flushing the transmission then I'd do that.
