EDIT: I wonder if the phone not charging all the way is because I have the Mini set to sleep itself pretty quickly. Would that shut off power to the USB ports as well?

Yes, that is probably the culprit.
Does the iPhone indicate that it's charging when your mini is asleep?
Yeah, I've now popped it in the cradle charger. The charge bar has jumped up a bunch, but now it feels like it's stalled again, though that may just be me staring at the kettle, going "boil, boil, boil, boil....."

Less sarcastically: When I woke up the mini this morning, the phone lit up, and made its happy little "I'm charging!" bleep, so that's the closest I can get to giving an answer to that question at the moment. I can probably give a better answer by tomorrow.
I'd say use the cable and a/c charger if you want to charge overnight. For me, I sit at the computer while watching TV, so I plop it in the cradle then, and it charges by the time I crawl into bed.

If it were already charging, it wouldn't need to make the beep.
