AO3 has a feature that exports stories in various ebook formats. For stories not on AO3, I'm sure there's a way, but it will be more complicated.

It depends a lot on where you get your fanfiction. If you can get it in a downloadable form (PDB or html or text or anything else, really), you can probably convert it to a Kindle-style format using Calibre, or you can e-mail it your kindle e-mail address and Amazon will convert it for you. Basically, if you have a good way of saving for offline viewing at all, that saved file can probably be converted to a kindle format with varying degrees of success.

If you have to, you can always do some copy-and-pasting into a word document then e-mail the document to your kindle e-mail address for conversion. You'll lose some formatting that way, most likely, but the result will still be readable.

That looks like a great choice. Just enter your kindle e-mail address, choose MobiPocket format, then click Download. It will get e-mailed to the address and appear automagically on your Kindle when you're connected to WiFi.

Not if you download the thing over Wifi, instead of 3G. My kindle is Wifi only now, so that's how I always get it. The money is just bandwidth costs, so if it doesn't cost them any cell bandwidth, it's free.

You may need to e-mail to username@free.kindle.com instead of username@kindle.com, I'm not sure.

ETA: I just tested this whole process. Send it to username@free.kindle.com and you can download it for free over WiFi. You have to set flag-noreply@erayd.net as an approved e-mail address on the Personal Document settings in your Amazon Manage Your Kindle page, but then it works well.
