I think that he makes you forget how to use them. But then, how does it work on involuntary powers like Claire?

Wasn't it at least implied that he's erased Claire's memories of her own powers before? Wouldn't stop them from manifesting when needed, but it would be pretty easy to miss the fact that you never bruise or get paper cuts, barring freakish clumsiness (like Claire's).

This is my theory as well. As for involuntary powers...well, to my knowledge we don't know yet.
