The Cylons built a backdoor into the nav program in the miniseries, yes. What happened in S2 was something different. The Cylons transmitted a virus, presumably via the comms. Normally that wouldn't matter, but this time everything (not just FTL and nav) was networked, and the virus spread into other systems before the connection was broken. The Cylons weren't directly issuing commands to the ship via a backdoor, as they did in the mini; they were getting the front door to unlock itself.
I got nothing on the fiber-optic thing, though. That was just goofy.

The world domination thing was great. Don't even really have any science quibbles. Although... How many people did the nanos scavenge for carbons? There were a buncha Starks.
Actually, the only quibble is I'm pretty sure we've seen Allison use her cell phone in the GD building to talk to Jack outside of it, which would seem to ignore the EM shield. We're gonna need some wank.
See, in the Galacticaverse, they have only three medical tests, and two of them involve looking closely at someone and saying "Hmmmmm....probably not a Cylon." This is why Cylons are indistinguishable from humans according to "every known medical test."
That this society somehow managed to invent both AI and FTL spaceships before the X-ray is just one of life's deep mysteries.

I really liked this ep, too. Even the Jack/Allison! Because, see, when they're actually together, talking to and looking at each other, there's some chemistry. When the show is making cute jokes about it, it's annoying. And if Allison and Stark get back together because of it, so much the better.
The "you dream of world domination?" was lovely.

Damn, after Colin's rant this afternoon I totally spaced on paying attention to the music. I guess I was just astonished that the PDA wasn't as contrived as I was dreading.
The camera stuff was weird, though. What, for instance, was (dead, possibly gay) Larry screaming about? I gotta assume it was Not!Lojack who took him out, but they never showed what happened at the point before assimilation that would freak people out.
