I sorta got a feeling that if Mr Eko had "confessed" the smoke would have let him go. But because he didn't do what it wanted him to, it got pissed off? As always we don't know enough about what exactly the smoke is, to figure out the why behind killing Eko. If The Others have a dossier on all the passengers on 815, then the images in the smoke the first time could have been the computer input? Dunno just thinking out loud....
