Where's the weird deposit coming from them? That's the bit that makes me think it's someone's honest fuck-up.
Also possible -- the check was phony, to make your account look inflated so they could withdraw the phony funds, leave you holding the bag when the check was returned unpaid.
aimee, you're doing the right thing by contacting them right away. If there is fraud involving electronic funds transfers, and you just found out about it (as in, within the last couple days), you should end up out no more than $50. Not that losing $50 is a good thing, but it's a damn sight better than the other numbers you're mentioning.
Only other suggestion -- if bank wants written confirmation, give it to them right away.
