VM: I don't see Aaron as the rapist, just for clarity. I think it's possible that he slept with Lilly at a different time and killed her then. Logan is possible for the murder, too, just because he's being set up as the fall guy for the rape (which he may or may not have done), but has been more or less exonerated of the killing. Neither Weevil nor Duncan is the guy, definitely. Both are a) too easy and b) too unlikely.
On another note, how did Logan find out about Lilly and Weevil? I missed an episode two or three weeks back. Did it happen then?

Oh! Aaron and Lilly hooking up for a tryst and it all going horribly wrong. I can buy this, behind the personalities involved. Discovered by Duncan all mid-tryst-y, there is a confrontation all full of brotherly outrage, followed by a Lilly's accidental demise in the course of the battle. I could take Aaron as the murderer in this scenario, with Duncan unsure what really happened.
