How is it different from a flagship?
A flagship is often the best ship in the fleet. It's usually the most prestigious, and one of the most powerful.
Technically, a flagship is the ship in a fleet or task force where the admiral in charge of the fleet/task force has his office and controls things from. The name comes from the fact that commands between ships were passed by various flags that were hoisted.

In the original show, the Galactica was really old as well, then? It was very deliberately done in the new version, as it made them less susceptible to the Cylon virus.

I don't think so - I think Galactica was pretty much the same as the other battlestars.
In the original, Galactica escaped destruction because Adama didn't trust the civilian leadership (who had sued for peace) so he kept his ship on alert or something. That was actually one of the annoying things about the original series - Adama was always right and the civilian leadership (here a councel of 12) were often wrong. So there was a strong pro-military, anti-civilian bias. I like the new show's way of dealing with this much, much better.
