I think the deal is that WMATA never lets anyone shoot in the actual subway.

They do, but they're weird about it. (Lots of rules, hard to schedule, etc.) Sometimes you'll see the real Metro for a scene on a platform or in the station itself, but anything more exciting than a conversation is always filmed elsewhere. (In "The Recruit," Colin Farrel is really in Union Station, but then he goes down a flight of stairs and is somehow in Baltimore's light rail system.)
